Usually, the song is taken to refer to Christians and angels fighting the Devil through evangelism, NOT through killing Muslims. Spiritual warfare was a concept from biblical days, and had nothing to do with killing people, but everything to do with killing our sinful nature and being reborn in Christ. Muslim Holy War was first used to justify taking cities in the middle-east for Islam (from Pagans, not Christians). In fact, the crusades were in part a counterattack into lands taken from Christians by Muslims. That said, the methods that were used were certainly not proper Christian behavior. Furthermore, the crusades were mostly a misuse of God's name by leaders in order to gain power and fame.
